Corrigendum: g_membed: Efficient insertion of a membrane protein into an equilibrated lipid bilayer with minimal perturbation

چکیده
It has come to the authors’ attention recently that a similar approach for embedding proteins into equilibrated lipid bilayers described in J. Comp. Chem. 31, 2169 (2010) had been proposed prior to their work by Dr. Semen Yesylevskyy in J. Chem. Inf. Mod. 47 1986 (2007) and implemented as a ProtSqueeze tool, which the authors have unfortunately overlooked. Although the focus of the above paper was on the implementation of that approach in the Gromacs molecular dynamics program, the authors want to acknowledge Dr. Yesylevskyy’s work. Users of the g_membed program should therefore include a citation to his work as well.

g_membed: Efficient insertion of a membrane protein into an equilibrated lipid bilayer with minimal perturbation
To efficiently insert a protein into an equilibrated and fully hydrated membrane with minimal membrane perturbation we present a computational tool, called g_membed, which is part of the Gromacs suite of programs. The input consists of an equilibrated membrane system, either flat or curved, and a protein structure in the right position and orientation with respect to the lipid bilayer. g_membed...
متن کاملCharacterization of biophysical properties of single chloride channel in rat brain mitochondrial inner membrane by channel incorporation into bilayer lipid membrane
Introduction: Recent studies have shown the presence of Cl- channels in heart and liver mitochondrial membranes. In this work, we have characterized the functional profile of a Cl- channel from rat brain mitochondria. Methods: After removing and homogenizing the rat brain, the supernatant was separately centrifuged in MSEdigitonin, H2O and Na2CO3 and mitochondrial inner membrane vesicles wer...
متن کاملMolecular Insight into the Mutual Interactions of Two Transmembrane Domains of Human Glycine Receptor (TM23-GlyR), with the Lipid Bilayers
Appearing as a computational microscope, MD simulation can ‘zoom in’ to atomic resolution to assess detailed interactions of a membrane protein with its surrounding lipids, which play important roles in the stability and function of such proteins. This study has employed the molecular dynamics (MD) simulations, to determine the effect of added DMPC or DMTAP molecules on the structure of D...
متن کاملAn evidence for a potassium channel in endoplasmic reticulum based on single channel recording in bilayer lipid membrane
Introduction Numerous studies have demonstrated the presence of potassium selective channels in membranes internal organelles. These channels are essential to a large variety of cellular processes including intracellular 2+ a signaling, protein recycling, charge neutralization and cell protection. In contrast to the sarcoplasmic reticulum + here potassium channels have been clearly ...
متن کاملMembrane-mediated release of nucleotide from an initiator of chromosomal replication, Escherichia coli DnaA, occurs with insertion of a distinct region of the protein into the lipid bilayer.
DnaA protein, the initiator protein of E. coli chromosomal replication, can be rejuvenated from an inactive ADP form to active ATP-DnaA protein by acidic phospholipids in a fluid bilayer. Cross-linking studies with the photoactivable phospholipid analog 1-O-hexadecanoyl-2-O-[9-[[[2-[125I]iodo-4-(trifluoromethyl-3H- diazirin -3-yl)benzyl]oxy]carbonyl]nonanoyl]-sn-glycero-3-phosphocholine reveal ...
